That's the way it is. Like all of the Mackie mixers, they designed the
CFX routing to do several things, and like all of the Mackie mixers,
it does some things better than others. The internal effects outputs go
directly to the L/R mix, bypassing the submasters.

What might work (and I haven't tried this) is to turn the EFX To Main
Mix control all the way down, then connect a patch cable (or two, if
stereo effects is important) from the Stereo EFX RETURN 2 jack(s) to
the line input(s) of a spare channel or pair of channels. Then assign
those channels to subs 1-2 and your effects will follow those
submasters.

I'm looking at a block diagram, and this looks like it should work but
there might be normalling switches on the EFX Return jacks that get in
the way.
