Do you convert the file to 44.1k CD format and then burn?
If it were me, I'd use a hardware converter, but that's just because I
know that my hardware converter works properly and I know what it sounds
like. There are plenty of sample rate conversion systems out there. The
good ones are very good (but may not be realtime). The bad ones, as you
have noted, are not so good.
