Can anyone recommend software for summing 48k/24bit mono file and
creating 44/16 stereo interleaved files inplace of bouncing to disk in
ProTools?

I've been bouncing for refernce mixing and sending the two mono files
for mastering, but if something like Peak or even exporting would do a
better job I'd like to start doing that for checking mixes.

I'm reading this to mean diter to 16 bits, truncate, and combine the two mono files into one interleaved stereo WAV file?

Better or faster?

Better would most likely imply choosing a particular noiseshaped dither so you should pick the software package than offers your favorite flavor.
